It can be faster to redownload everything if it's freeleech on the torrent site than it takes to rsync across.

If it's been poorly remuxed post encoding, there would be seekability issues. Most encoders take these necessary precautions.
Try remuxing to a new filename doofus, see if that works out.

It's that simple. You can even embed subtitles in the mkv:

by the way, do you know how eliminate the freeze frame when cutting a segment from an mkv file, for some reason I always get 8 seconds of no movement before it shows anything when doing this:

I don't know how ffmpeg handles cutting. Could be it's trying to cut at non-IDR I frames at the start.
I would suggest trying to cut at different start timestamp. mkvtoolnix only cuts at idr frames so there shouldn't be a problem with it.
