When using uTorrent 2.2.X do I have to manually stop torrents I'm re-adding have so I can point them to the locations of the files already on my disk?
I'm currently adding torrent, stopping them, and setting location and rechecking.
Is the solution to disconnect from the internet, add the torrents and then reconnect?
In the newer version of uTorrent there was an option to add a torrent and point it to a directory.

So, the first problem I cam across was making the mkv copy of that m2ts stream.ffmpeg -i 00021.m2ts -codec copy mkvform.mkv
[matroska @ 0x22838a0] No wav codec tag found for codec pcm_bluray
...
The audio format identifier for the stream (pcm_bluray) isn't a valid format name recognized by libavcodec / the matroska muxer. As it doesn't know how to handle the stream, the copy fails.
Seeing that it's signed BE 16b pcm, I modified my "copy" to this:ffmpeg -i 00021.m2ts -c:v copy -c:a pcm_s16be mkvform.mkv
The resulting mkv is 33MB smaller than the original m2ts file (container thing). Additionally, the audio streams in both containers are the same size (double checked by dumping audio from both streams to new files in s16be format, and comparing to m2ts audio stream size untouched). Channels / channel layout etc is identical in each.
Trying to convert this mkv back to m2ts provides the same issues you encountered before; no detectable audio streams.
Looking at libavformat's mpegts muxer documentation: https://ffmpeg.org/ffmpeg-formats.html#mpegts-1 I can't find any options that would make a difference (I tried -mpegts_m2ts_mode 1 and it didn't have any effect).
I did have success in muxing other audio formats into the m2ts stream.
After some looking around in the usual places (finding this exact issue) and at some documentation, my conclusion is that (for reasons currently unknown) the libavformat mpegts muxer doesn't (or at least not correctly) support PCM audio streams. Apparently PCM audio in mpegts streams is really only done for blu-ray, and isn't ever worth the space anyway. I know you're trying to re-create the original though.
Apparently tsmuxer does correctly support this, so there's an option for you.
