So I upgraded my rig about a year ago, and my system has been convinced ever since, that my copy of Windows is not legit.
It's quite frustrating, and opens a warning window every 20 minutes or so, to let me know.
How can I get rid of this problem?

By any chance, did you replace the Motherboard? Because this is more or less how Windows identifies a particular PC.
When you activate Windows, it is activate to a particular PC with a particular ID. The ID for your PC is on your motherboard. When you change the motherboard, you effectively change to a different PC. So Windows thinks you're using a different PC.
If you've got a legit copy of Windows, you should be able to reactivate, at worst you may need to call Microsoft and do the song and dance with the Indian who picks up. (Yes, they always are Indian with VERY thick accents. .)

Yeah when I changed my mobo and cpu from amd to Intel I had to do this. You're changing the HWID
