One of the main reasons is scripting. You can't really script a GUI the same way you could a terminal based program.
Plus GUI's are pretty much bloat and just put an unnecessary layer in front of the program in exchange for "usability", which once you familiarize yourself with the terminal you'll see is not actually more usable at all.

The point of a GUI is to visually display things, if you wanted to create a GUI with the power of command prompt, that isn't itself just a text box for typing commands...
