He's suggesting that the game's code involves multiple parallel universes. Nowhere in the entire video is it even suggested that the MIPS processor used in the N64 is in any way non-deterministic, which is what you'd need for a quantum computer.
On that note, I'm fairly sure the developers of Super Mario 64 did not intend to have a bunch of "alternate universes" in the game code. But I do know that while this guy's going off about how the game will crash if he lets his camera follow him when he's on a PU that isn't divisible by 4 sounds vaguely familiar to MIPS CPUs throwing an alignment exception if you try to read a word from memory that is not aligned. Or, for that matter, trying to execute any instructions that aren't 4-byte aligned. Maybe he's reading some memory he shouldn't be?
