A good way to do that is to give them the freedom to tinker with and, if necessary, break their own systems. This system would either be trivial to circumvent (in which case it doesn't make them exercise) or require locking down the computer (in which case they can't learn how to use it).
Here's a novel idea: make your kids exercise. Throw them out of the house. Sign them up for a sports team. Take away their devices if they spend all day on them. Good parenting still beats technical solutions.

If you want a very simple version, use an encoder like >>52602685 said. Having one hole on your disc will give you a signal when a full rotation occurs. Make this trigger an interrupt in a microcontroller updating the counter, which you connect using a usb to the computer. The software side is straightforward.
