However there are teams using all kinds of different crap and internal mobility is encouraged so you can work with whatever you want pretty much.
CS course material is completely useless when it comes to jobs, your school's reputation matters though. The most important part is that you spend your free time writing software.
Good school + great programming experience + couple of weeks spent mindlessly memorizing interview material = easy job at any company.
As for the final thesis, it will vary a lot. There are many different things you can do. It will essentially consist of defining a problem, researching the solution and making an implementation of it in some language.
To pass, you don't need anything original. You're given a well researched domain, where your job is to read through some papers and books, summarize them, implement some algorithms and benchmark them, etc.

Have you tried applying for programming jobs at companies who will appreciate your physics degree and also do programming? I'm thinking engineering type jobs, or jobs that involve maths? Which I assume you must have a fair bit of having done physics. Maybe, medical imaging or defence type stuff. I have hired this type of person in the past.

Actually no, not really. I've only been applying for "graduate developer" and "junior developer" jobs, regardless of the company. I've just been desperate to get any programming job because I think it will be infinitely easier to get a new and better one once I'm already in employment.
I will try looking into more specialised fields where physics and maths is useful. Audio programming has always appealed to me.

for my shitty university, either one would be acceptable for an honors thesis. non-honors students didn't have to do any sort of final project.
