Since when the fuck does Windows have a home partition? If you must use Windows at least have 2 partitions, one for the Windows install and some standard applications (like browser(s), text editor, media players, etc.) Like 40-60GB unless you need more for that. Then have a big partition or a separate HDD for all documents, media, games or whatever and you can reinstall Winpleb whenever whiteout any file loss

He probably means that the file picker does not change with the file manager.
It's something the graphical toolkit (gtk2/3 or Qt) handles.
So for example in older versions of firefox you get a GTK2 filepicker, in newer versions you get the GTK3 picker.

Using thunar/pcmanfm (which are gtk2) with new versions of firefox doesn't make firefox use gtk2 filepicker because it's compiled for gtk3.

sudo apt-get autoremove may be needed if there is leftover shit that you no longer need, but usually these will be removed automatically the next time you run update/upgrade.
