Depends on the file. I thought Mega is a real cloud service where the file is stored at multiple locations but that doesnt seem to be the case because some files run with full 100 Mbit while others download with 300-600 kb/s.

You can use them separately, but for convenience the two are generally concatenated. Because the encryption and decryption is done clientside, the sever never needs to see the key, So if you keep the link secret (like I just didn't), Mega has no way of knowing what the file being transfered actually is.
Now if you could point to some kind of flaw/backdoor in the clientside JS that leaks the key to the sever that'd be a big deal, but coving your eyes and shouting "nuh-uh" isn't terribly convincing.
