Traffic is encrypted between peers such that only the two peers know what was sent.
Even then, just because you sent a search request to a peer doesn't mean that peer knows you're searching for it, since you could be routing it for someone else.
Even after all that, searches are hashed and results are encrypted.
So yes, VPN no longer needed.
In fact, there is a way to use GNUnet as your VPN (not recommended unless you use HTTPS or another encryption, since exit nodes can see your traffic.

Public trackers are way superior to private trackers. You have the same guarantees for the number of seeders v.s. leechers on any new release because the only real way to keep your U:D ratio up is to seed popular content, not new content (which requires a download), so that perceived advantage doesn't exist. Moreover, to use a private tracker, one needs to have an account, allowing all your movements to be tracked trivially. Then there's the whole getting an account issue.

If you unindex the file with gnunet-unindex, you will stop serving the file in response to requests for it
However, if someone else is seeding the file after downloading it from you, or even just routed parts of it for someone else, it will stay until they stop seeding/it gets cleared from their cache over time/etc.
So if you do it fast enough after publishing, it might fade away no problem
