So i need suggestions on what to upgrade in my computer, it doesn't give the optimal performance that i wish it did so i'm gonna save up for some upgrades. I get a ton of hitching in alot of games and i'd like to fix this issue.

CPU cooler is a great one, stick with it.
I personnally have one, but naeded one. If I disable afterburner my computer just turn of during games. I have an r9 290x tho, so yeah, runs hot.
A GPU cooler is around 100$ and does improve performance, you should think about it. Take care tho, as it's not fiting easily in every case.

You also need to consider what you want it for. What games you play etc. Heavily single core intensive games like arma 3 will suck on AMD and thrive in Intel because they have much better per core performance. Also the AMD FX series run hot as fuck (I went from an 8320 to an i7-6700k) so good cooling is a must.

Well basically if it's under 7200rpm it's slow. Slow HDD causes longer loading, as it takes longer to recover the files in it. Example : Skyrim loadings takes a shitton of time on a bad HDD.

My old PC died a couple days ago, it wasnt great when i bought it, slapped a shitty graphics card in it that was actually alright but I could only run everything that came out after 2010 at minimum settings, even then. Anyway heres the parts list I put together, my main concern is keeping the budget as close to $500 as possible, my other concerns are
