Not that bad if you stick with thin and sugarless and (mostly) saltless crust (or >>37021818) and if you include something spicy in it (garlic, onion, hot peppers etc.) along with meat and cheese.
Nothing you can do about the fats, tho. If you a decent sized one, even with all of the above, you would only eat protein shake + nuts for the rest of the day.

Whole wheat dough is very difficult to work with, not as much gluten. A 50/50 split of whole wheat flour and white flour works best.
