You can't use your half squat number as your actual squat number. Half squats actually helped me, though. When I struggled with certain weights, I would half squat and move up in weight. I was still getting stronger, just not on the entire lift, but eventually those same weights I could only half squat I could do ATG. My knees never felt like they were being destroyed but who knows? Listen to your own body.

Some one told me that doing half squats, or partial squats help strengthen the ligaments in the knee to help with heavier lifts .... Is this true? Because it sounds dangerous to me. Anything above the knee sounds like a no-no

there's no really use to it unless you're competing
just lift full rom as much as you can and you'll have the ligament strong enough to do so.

Depends on the rehab. Normally you should be starting with body weight to slowly elongate the muscles to allow full RoM. At the the clinic I worked at we wouldn't start really strength work until they reached about 120 degrees of knee flexion.
