Flinstones crossovers with Billy and Mandy and with Johnny Bravo were pretty good. Not with the Jetsons, though.
There's so many bad ones that it would be impossible to poinpoint the worst. But a good candidate is Yogi's Gang. Most of the characters never even got one line of dialogue, the ones who do are grossly out of character, and it's preachy as fuck. There's just something very wrong about Yogi preaching about how lying, cheating, and stealing are wrong or Atom Ant, Hong Kong Phooey, and Secret Squirrel outright abandoning humanity.

Even if it was weaker than the other specials, Phineas and Ferb Mission Marvel was still really fun.
Though I wonder if they may have spent to much time getting the Marvel stuff right, since it's the Phineas and Ferb side of story that kind of stumbled.

The Simpsons crossover with Futurama from a year or two back was good, but the Simpsons/Futurama Crossover Crisis comic book was the best version of that concept. If they had adapted that comic into a DTV feature, I would have jizzed myself to death. I'm glad we got a cartoon crossover, but it hurts that we could have had the BEST crossover and we didn't get it.

Johnny Bravo is like the ultimate crossover character. His own series struggled to stay fresh after a while (though it did still succeed) but you stick him in ANYTHING ELSE and it turns to comedy gold instantly.

Do commercial bumpers count? The 20th anniversary segments Cartoon Network aired were pretty good, and a good way to crossover old and new shows together, especially those that haven't even aired on the network during the longest possible time ever since they changed their logo in 2010. Yes. At least that Family Guy crossover tried to have fun with the world and characters it had been given access too. They clearly knew that they had a rare opportunity in being given the keys to Springfield and went all out with it, even if it was extremely meta in its execution. The Simpsons staff trying to make use of Futurama just felt squandered.

It was dog shit. It was mostly just Futurama characters spouting shitty modern Simpsons level jokes.
Fry and Leela didn't fucking do anything of any note in spite of being two of the show's main characters, the fact that it was only 22 minutes left it feeling rushed and unsatisfying when we know Futurama stories are more than capable of being much bigger and better (Hell, we got 4 movies out of them), it pulled a ton of bullshit by just having them exist on the same timeline somehow in spite of the yellow skin and Fry being from that era (The comic did this way better by actually establishing The Simpsons as a fictional work from the perspective of the Futurama cast and going from there). There was the stupid shoehorned in Seymor bit that dumped both him and Panucci's Pizza in the middle of Springfield for some reason, and more often than not the Futurama cast were drawn horrendously off-model, oh, and let's not forget the straight-up deaths of characters like Linda and Scruffy.
Bender and Professor Farnsworth were written decently enough, and Zoidberg's sole line about it being his turn to speak got a laugh out of me but outside of that it was just garbage.
If the crossover had been longer and more well thought out, they could have done something truly great, because the comics showed that there was potential in having these worlds collide both comedically and in terms of storytelling, but Simpsorama was a phoned in letdown that felt like an even bigger middle finger when you take into consideration that it's very likely the last we'll ever see of the Planet Express crew in action.

It all came together in the end though. The aliens tried to gain power by drinking the brain juice of several abducted characters but they ended up with the dumbest ones from each show (Cheese, Ed, Fred Fredburger etc.) plus it was taking place right next to KND's moonbase when Billy & Mandy were in space.
Plus a ton of characters turned out to be alien informants (I forget who was what for each show but Sir Raven and Plank were among the spies).
The "My Gym Partner's a Monkey" ep also showed a newspaper headline about the Cul De Sac being abuducted with the Eds screaming in horror, and every ep had people getting those gifts that Frankie sent out in the Foster's ep.
Remember that time when Seth MacFarlane's three shows had a hurricane sweep through them on the same night and all the houses were swept up and left next to each other by the end of that night's American Dad?
