I uh, I think you might have missed most of the jokes around the character. Sideshow Bob is overwhelmingly a villain for all of his early appearances. There is literally no doubt in it until the episode with Cecil.
What you might mean is that Bob is very sympathetic and likable. He's a very charming attempted murderer but he is very clearly a bad guy. He has views that might make you agree with him but his methods are always wrong. He wants to improve television but he frames Krusty. He wants to get into politics but he commits voter fraud. He wants to end television but he threatens a city with a nuclear device after breaking into a military base. He attempts to kill people every other episode he's in.
