Because Scott had already alienated himself from his friends in a way Jean never did. The rest of the X-Men grudgingly accepted that he was right, but they didn't like him for it.
Everyone was already conditioned to Scott bearing all these burdens. So when the straw broke the camel's back, everyone expected him to deal with it alone.
Jean on the other hand was the perfect little angel, all sweet and innocent. Everybody loved Jean.
Jean also killed a distant alien race. Scott killed his father for all intents and purposes. Would you be angrier at the drone pilot who bombed a wedding at the other side of the world, or the drunk who runs over your dad? Xavier did provoke him though.
Given the circumstances, I think it is an impressive testament to the will of Scott Summers that when possessed by the Phoenix, he killed one man. Had the circumstances led to any other X-Man, save Storm, the world would have been incinerated.

Beast is many things, but he is not a leader. He could become a public face to mutants, being a former Avenger, and a brilliant doctor and scientist. Quite possibly he could overtake Xavier's place in pushing for peace between humans an mutants.
Cyclops had to make some very tough calls, and had to keep things compartmentalized to keep everyone together. Cyclops should have never became the heir to Xavier's public legacy, but no one else would. Scott makes a better general than president.
