To be fair, Origins Sabertooth is pretty much the only good thing in the movie. You can forgive them for not acknowledging it.
And I think it's less that they want to pretend The Wolverine didn't happen, and more that it happening no longer matters since they fixed the timeline in the next X-Men movie to be released after it, so it takes place in the old bad end timeline.
