What is Tony going to do if Carol and the Inhumans use Ulysses? Tony isn't director of Shield. If anything SHIELD would be on the side of Carol and the Inhumans. Hill would be all over this precognition shit after Pleasent Hill.
This isn't like where it's "hey register with the Government or get arrested". That made Civil War very basic and easy to see how one side can fight another side.
This entire event is based off just 2 different opinions. The worst that could come out of this is the way Heroes approach the threats, not each other.

By actually being diplomatic. The Inhumans promised to help deal with the new Inhumans and the terrigen cloud and they did, almost all of them are kept under control (Lash has fortunately not created a Brotherhood of Evil Inhumans and tried publicly taking over the world). The Inhumans have gone out of their way to maintain good relations and have given governments many incentives for cooperating with them.

His power is to find the flaw in all things. He would be able find the exact weak point in Tony's suit that if he were to hit, it would shatter the entire armor in one blow.
Of course, this would require him to HIT that spot, which is impossible if Tony is too fast in his armor for Karnak to get a hit in. Or if he just flies up in the air so Karnak can't reach it. Or if Tony hits him with a uni-beam and knocks him out before he can get close.
It doesn't matter if you can do a one-hit KO if you can't get a hit in.
