My personal favorite reason is the one presented in Arkham City: the city was built over an infamously madness-inducing Lazarus Pit. That was during No Man's Land, Superman was basically doing disaster relief, he wasn't there to fight crime because there's no justice infrastructure. There's no prison, no cops who are real cops.
He went there to give food to people, then fixed a power plant and found that the guy who could run the power plant was exchanging power for food (rather than helping everyone else).
This is going to be in standard Gotham, with corrupt cops, Arkham existing, and Batman.
