Let me start this off by saying Bryan Singer is a hack.
Wolverine, Magneto, Xavier - these are the only X-Men characters Bryan Singer 'understands', and even then it is fairly surface level.
When the new trailer for this Apocalypse FLICK showed repeat of the "Great swell of pity.." line that should have been the warning sign. That was not some epic callback, it was Singer and Kinberg reusing that dialogue because they legitimately could not think of another facet of that relationship.
Xavier has always been the emotional core of this series, Magneto the dramatic core, and Wolverine the protagonist. First Class had the new blood and fresh eyes to change things up (which lead to the improved importance of Mystique - face it people - Singer is HORRIBLE with female characters for perhaps obvious reasons). Watch X-Men Apocalypse and see Xavier with moist crying eyes in every scene, Magneto going through his villain "'''"""arc"""""" once again (bafflingly, instead of giving Apocalyse or the Horsemen any sort of development), and the movie wandering around aimlessly without Wolverine to tell Singer what to do.

Yeah, the whole thing with the X gene came later. Originally there wasn't a central cause for superpowered mutants, and mutations were caused by the same things that caused normal mutations- exposure to radiation, random fluke of nature, etc. The only clear thing that made them mutants was that they had to be born mutants, so anyone who was born normal but later had a lab accident wouldn't qualify.
I know both Professor X and Beast had originally had "parents worked in nuclear stuff" as the explanation for their mutation.

The dumbest thing about AoA is that we already saw at the end of DoFP that everything was hunky-dory in the future.
We already know that the characters we cared about live on and everything is at peace.

Nah mutants are perfect for Phase 4. After Infinity War people start to develop super powers randomly and, more alarmingly, babies are being born with super powers.
Then we reveal that there's always been a small number of people born with super powers, notably Charles Xavier and Magneto, a childhood survivor of the Yugoslavian ethnic cleansing (or Sokovian just so nobodies jimmies get rustled ever). For years these two have been tracking down the rare super powered individual and either teaching them how to use their powers for the secret benefit of mankind or for their eventual overthrow.
Now that the rate of mutation has skyrocketed, Magneto decides it's time to seize control and Xavier must recruit his students to stop his old friend.

To be fair, this is par for the course with the series. The only movie that did a reasonable job of balancing its cast was the very first one, and that's largely because it had a much smaller cast. From X2 onward, it's been about shoving as many characters into the movie as they can, with several of them getting shafted because there isn't enough time to give them all a spotlight.
Actually, I guess you could say The Wolverine mostly avoided this too.
