A part of it comes from the fact that Eobard Thawne was better.
Another big part of it is that, in season 1, even though there was a mystery to the circumstances in which things played out, everyone versed in comics knew we were dealing with Eobard Thawne. We knew what we were getting in the end.
Zoom was completely different, as in he's a original character constructed from concepts of several different villains from the comics. Comic fans didn't know what to expect, theories got way too big, way too complex, and when it didn't go the way they expected or antecipated, they got disappointed, and disappointment walks a thin line from hatred on the internet.
I like Zoom, too. I only hope they don't make him a tragic villain because "MUH CHILDHOOD" as they implied last episode.
