The commander is in control because he's the plans guy, and the second in command isn't any good at it, but makes up for everything else with radical zeal. When the good guys convince the bad guy of the error of his ways, the second in command shoots his commander for his lack of faith and takes over.

I think you're right Anon, Juggernaut is not like other angels that dogmatically believe in either the Compact or in the Rebirth, he has his own interpretation of what the throne needs and his own agenda (that has not been clearly outlined to us, he's being secretive).
