This is Steven Universe we're talking about. It's a show where plot elements are foreshadowed with seemingly innocuous scenery and events entire seasons before they're stated outright.
If anything, they show has had plenty of scenes that show that Steven has super strength, like the time Peridot couldn't pull off a wall panel and Steven did it instead.

The Super Watermelon Island shows thatSteven wakes up as a watermelon on an island of watermelon people, which is pretty obvious, and the Gem Drill clip shows thatSteven and Peridot face the Cluster on their own because the other Crystal Gems are trapped on the island, which is kind of a spoiler for the previous episode but doesn't go into a lot of detail.

Before we learned how evil Homeworld really is, I thought the cluster experiments might be some way of restoring dead gems back to life. Maybe that's what they originally meant as, before Yellow Diamond repurposed them to create monsters.

My thinking is that the rebels on earth pretty much invented the concept of hetero-gem fusion (as seen in the Answer), and since the resulting gems had powers and abilities beyond anything that most "pure" gems were capable of that Homeworld wanted to take advantage of it.
Of course fusing between two identical gems is easy since they seem to be mostly identical mentally too and don't care much about individuality (because of Homeworlds anthill culture).
Fusion between two totally different type of gems requires them to be in synch mentally and might even create sympathy and understanding between them.
Homeworld is very much against that because this free exchange of emotion could lead to love and more free-willed action which is against the regimented fascist ethos of everyone being willing to die for Darkse- THE DIAMONDS.
So their answer was to try and find a way to artificially gain the benefits of multigem fusions, but in a fashion that they can control from start to finish. One where free will or the possibility of love couldn't interfere with their will.
