I think it all comes down to the fact that the apocalypse is the end of A world, not THE world. The old fae folk, the old hell, the old nations and their heroes and villains, perhaps even the old humans and the old Gods and Elder things have had their time and need to be shuffled off-stage so that the new, more human one can be born and flourish. The old gods and monsters were ultimately inhuman things, but now many of the key figures are hybrids of the old and humanity - Hellboy, Alice, Abe, Liz, even Iosef and the Black Flame to an extent.
Think back to Abe and the Mayan cycle thing, the old world dies and great heroes fight to make the next one better for their people. Where people kept going wrong throughout the series was thinking that only their team would survive or die, or that they could direct the apocalypse to follow their design. All the prophecies are coming true, but they're also all wrong because they were only seeing the truth from a limited perspective. It's quite possible The Dragon was the only thing to see the whole picture, because after it helped set events in motion that lead to Hellboy being summoned (and thus start the Apocalypse), its next step was to become incarnated in human form, first in Nimue and then in the Black Flame. It knows the end is coming, but its trying to find a way to bind itself to the new world being formed from the beginning.
