What are gems made of? They can't be made of hard light because light has no mass. But they are also projections from their gemstones, as confirmed through multiple sources. So what are they made of?

The gems from SU have pretty much identical tech to Star Trek, it's weird how consistent it is. For example, if you wanted to explain their bodies (like holograms, but with mass) you can look at the holodeck and how it generates fake matter (photons and force fields). A clean, simple way to describe photons that are being manipulated in this manner would be calling it hard light.

-therefore, the key difference between gems and regular holograms is the inclusion of mass, all other major aspects are assumed to be similar based on the phrasing of the sentence

You cannot project matter. Your description only highlights how inappropriate referencing a hologram is when referring to a body made of physical matter; physical bodies are constructed, grown, built, shaped, molded... not projected. Projection is something specific to light.

Additionally it is dependent on the gem to be held together, making it fleeting like a hologram. It can't get far from the point of projection else it vaporizes.

It's not THAT hard to picture. We already know they store large amounts of regular matter in their gems. Their bodies act as if they are plane old matter.

Their gems project the stored matter into the form of a body or a tool and the form is maintained by the gem. If the item gets too far away or if their body is seriously disrupted then the form loses stability and the matter vaporizes.

There, no magic needed. But if you prefer a trillion tiny Gandalfs holding pym particles in place then by all means, go with that.

Them being able to store matter in their gems is canon already. It's just a pocket of space. If they can warp space using warp pads then they might be able to simply create a pocket of space. Both would require negative energy. If they have got that then everything just falls together.
