Vriska being important was obvious ages ago. In fact, Andrew himself said she was "a new major character" in the story when he was writing Act 5 and answering Formspring questions.
The problem is that she's been handled terribly. You can make a dangerous character important without ruining the rest of your story.
I can totally deal with Vriska opening the juju chest (though I'm still pissed we never really saw it in action).
I can deal with Vriska coming back to life in a ridiculous, convoluted way that raises a thousand disturbing questions.
Hell, I can deal with Vriska facing zero consequences. That's alright, karma doesn't need to be a homing missile, or to even exist at all.
This stuff is "controversial author's pet" territory.
But I seriously can't condone the bullshit way she solved everyone's problems.
Or the way she came up with a plan she described in detail, before it went perfectly well with barely any surprises.
Or how she was never called out or criticized or even hinted to be awful by anyone in the entire cast.
Or Tavrosprite and Terezi acting in disturbing ways by licking her boots and then that never being brought up again.
Or her bullying Jake in front of his friends and in complete impunity.
Because THAT shit, on the other hand, is what has been handled terribly. And it rocketed its way into "shitty ironic meta-Mary Sue plot device" territory.
THOSE are the actions that make no sense and can barely be defended from a writing perspective. I'm fine with the rest.

This isn't really that big of an issue. All she really did is gather everyone together, tell them about the various villains coming to get them, and then ask who wanted to fight who. As over the top as Collide was, it wasn't actually a big plot point. It was just a bunch of fights happening at once, and Vriska just kind of helped organize it all.
Then she went to fight LE, and had no idea what to do until Tavros showed up to save the day.

B1 kids get tons more signs of a B2 before Act 6, and SBurb lore shit actually talks about eight heroes from the beginning, leading the readers to wonder their asses off about it. Readers spend all of Act 5 wondering which 4 trolls will make that final 8, when they are being hornswoggled the whole time.
NO three-year timeskip! The meteor and ship go through a couple-day journey, no bullshitting even required. No one fucking cares if B2 kids are older, or even had to be older at all.
Doc Scratch continues to meddle, sending messages, setting up Caliborn, etc. The fact that this is all happening after his death is literally meaningless, he can message into the future just fine and why not? Hussie does not appear in comic much or meddle with any characters directly, with nearly all his dialogue moments taken over by Scratch.
Jade's corruption needs to be overcome with PURE TEAMWORK AND EMOTIONAL CONFRONTATION. Jane stays evil and cool and needs to be defeated with the rest of the bad guysbut survives to epilogue where she grudgingly lives with do-gooders.
John gains no retcon powers, he's just really fucking strong and elusive and that's enough to be relevant. He and Roxy team-up to kill the batterwitch and that can be their bonding time.
PM loses to Jack and everyone has to deal with a Jack Squared with both rings as a final battle.

Honestly Vriska being an asshole to Jake didn't surprise me. She enjoys gratuitous cruelty, she noticed a target that was unlikely to fight back, and she got her fix of sadism.
Vriska attacking Jake? Sure. Jake's friends completely ignoring it? Raise the 'What the fuck is going on' alarm immediately, we've got a problem.
Her going after Tavros and Terezi wasn't unexpected either. But their complete lack of reaction was.
Tavros had attempted to murder before he died, because he was tired of her shit. And he was likely enjoying his afterlife before she brought him back.
Even if he enjoys spritehood, there's still no reason for him to sincerely bow down to her and compliment her.

But she praises and submissively obeys Vriska when she suggests things that go against her principles. Prototyping her friends back to life comes to mind.

To me, it felt jarring. Vriska doesn't understand people and their strengths, and that alone should be enough. But mostly, she's been shown to be nothing of a decent tactician, except maybe in her mind. She has no subtlety, she mind controls and bashes things until they ploy.
She puts people through horribly dangerous things to power them up and is offended when they somehow end up traumatized.
She thought her scent wouldn't lead Evil Teleporting Dog Jack to the meteor, who was warned by Terezi about it, and disregarded that warning, prompting Terezi to kill her.
Vriska coming up with a good plan was jarring - and that plan working without a hitch was even more so.

Instead of removing Vriska, I really wish that the kids and trolls actually figured out a way to use her properly. Like, Spider8itch is potentially a tremendous asset, and really is not very psychologically complex. The weird thing is how hussie seemed to go out of his way to explicitaty not fix any part of her in the retcon.
Her whole problem is that she is utterly blinded by her own ego, to the point where despite being a god tier all it took to kill her was terezi waltzing up and stabbing her with a sword. After the retcon happens hussie goes out of his way to show us how she's still super far up her own ass. Her talk with (vriska) was all her calling (vriska) a loser and a quitter despite her only being alive because terezi and john swooped in to save her ass from her own screw ups.
And this would have been super easy to fix. Terezi could have added to the instructions something that got the message to vriska that she ate it because she was to full of herself, then vriska goes through some sort of humbling arch and her saving everyone would make sense. Once she gets over herself she can be super amazing, it would have been a fine arch that fit right in. But he specifically puts in a section doing the opposite and then when she gets away with it all we realize he just wrote a mary sue and played it straight.
