I watched about half of it a few years back, now I'm just rewatching some of the two parters and ones I remember thinking were alright before getting back to where I was.

The usage isn't the issue, it's not as if they pretended Kyle didn't exist at all.

thing about Batman is that it varies wildly in quality. Episodes like Heart of Ice are god tier quality, that episode in particular won a daytime emmy for writing, but then when an episode is bad, it is downright horrible, like Bat in my Basement.
Superman is more consistent. it never reaches the same epic highs as batman does, (although some episodes come close, Brave New Metropolis, and the series end comes to mind) but it never reaches the same lows. even its less great episodes are enjoyable.
the rest of the animated shows also follow more along that line, they dont have many horrible episodes

executive meddling was when WB would actively try and push their stupid ideas onto Timm and Co for shows like Batman Beyond, where they wanted Matt to become Terry's sidekick and get his own Batcave in his room or some shit, and really wanted to push for more gimmicky gadgets.
meddling was also the censorship of Return of the Joker.

There's stuff I really like about this and stuff I REALLY hate.
Mongul was great, it was good Superman characterization, really the whole episode felt like a script from S:TAS that was ditched and then dug up and repurposed for JL.
Which is probably why everything else about it sucks balls. Hawkgirl, Green Lantern, and Martian Manhunter bumbling about, J'onn having a million different ways of resolving the situation but getting the laziest plot stick to stop him from doing any of them, the early John/Shayera bickering that didn't yet have the romantic tension that developed later on.

For me? The fact batman/superman the animated series connected to static shock which connects to justice league/unlimited which THEN connects to batman beyond was so damn flawless.
