Seriously, how fucking hard would it have been to have Superman go to Metropolis first because the thing there is in the middle of a city, take it out, Fight Zod, and then recovering from his little "moment" realize his job isn't done yet, only to fly off and find that the otehr MacGuffin is drifting ashore in pieces with some wrecked Atlantean technology washing ashore, as he looks out to sea, wondering what could have done this.

They could very well not have introduced the concept that you can just phantom drive the fuck right into one of them and solve the problem, meaning Superman had to prioritize, leading to some mysterious, unseen force taking care of the other one that you can expand upon in later films.
