It wasn't just the villains. It was the whole atmosphere, especially in the Ramses episode. I mean I never had nightmares, but it definitely frightened me. When I was little I was terrified of storms, and the atmosphere of that episode always reminded of the moments right before a storm. The dark clouds and that near-silence except for the wind and creaking of the windmill. And on top of that the location of just an empty desert in the middle of the night with this strange guy just standing out there. The fact that he had such a bizarre look and motions was just icing on the spooky cake.

I never really got it either. Like yeah, I get the implication of what happened to the gems is disturbing, but the designs of the clusters themselves are just not frightening in the least bit. I mean, it's not like I expect silent hill levels of detail in body part abominations, but the clusters were just so overall simplistic and smooth in design and movement.
