He has never been a genius. Aside from Johns i cant of a single writter that wanted to portray him as a genius, barry is just a well educated im science guy that can think pretty fast.
It's honestly too bad that he's not so physically restricted in the actual Comics. The Justice League cartoon handled his power set perfectly. There's no going faster than light bullshit, because if he goes that fast, he'll get sucked in by the speedforce, so it makes sense how Flash never actually goes that fast.
In the comics however, he can casually move that fast at any damn time. I saw in convergence where he fucking kicked the shit out of Wonder Woman by moving really fast, to the point where it was like she got hit by the Moon or something. It makes reading The Flash seem so contrived, because unless he's facing other speedsters, a good 98% of the villains he faces should be taken out faster than they can even think.
I mean, even though comics Superman is more powerful than his Justice League cartoon counterpart, his powers are actually still not as insane as the Flash, and he has multiple weaknesses that the Flash doesn't, such as Kryptonite, Red sun radiation, lead, magic, exhausting the solar energy he's built up. He's also got villains who can thwack his ass even without exploiting his weaknesses.

Wally's fight with Wonder Woman was him trying to talk her down because he's a good person then, when all else failed, he wrecked her shit in one hit like he's capable of. That's how you write The Flash without jobbing him out.
Flash has tons of weaknesses. If lead is a weakness then super dense material/forcefields are since it stops his phasing (like how lead stops Supe's vision). He doesn't have a Kryptonite, admittedly, but magic fucks him just as much as it does Supes (Kadabra, Cobalt Blue).
He can get exhausted, if that counts as a weakness, too. He can get depowered (and has several times) like Superman under Red Star radiation.
