I don't know how Alex Hirsch would have done it, especially since it feels like it was never his intent for them to get together. Wendy was supposed to be unattainable, and while she got a bit better fleshed out than more Avalon Love-Interests (An all distant utopia seen only in dreams), it seemed clear from the day Dipper realized his crush it would never be.
What I can say is how I might have done it/would have liked to have done it. The issue is, that would have required time and more episodes that not even Alex was allotted. But I think I probably would have done Dipper and Wendy's 'romance' something like:
