Ruby has no control over her eyes yet as far as we know. She activated them once under great emotional stress and went into a coma.
Had her eyes NOT activated, she'd have been just as blown the fuck out by Cinder as Yang was Adam. Possibly blown the fuck out the way Pyrrha was.

There's also the fact that, as far as we know, her eyes only work on Grimm, or human/grimm hybrid monsters like we can assume Cinder is given that...Weird little shit she did with the grimm bug in her hand.
If she gets in trouble with one of the other nations military forces, Ruby's silver eyes, as far as we know, aren't going to do shit against them.
I think the more likely scenario is Ruby and Yang needing to protect eachother in the future, instead of one protecting the other like what was done in the past. Yang will worry about Ruby being a target and easily manipulated due to her silver eyes, and Ruby will constantly worry about Yang's mental well being and recklessness due to her already being "Broken" once before.
I also see the RWBY partners getting swapped for a little while, with Yang and Ruby doing the sister thing for a little bit while Blake meets up with Weiss and they go have (Totally non-monochrome, seriously, what a shit ship) adventures.
And then when they meet back up, Ruby and Weiss are totally happy to be together again, while Blake and Yang have some sour words.
The show is called RWBY. Not R W B Y, or RW BY, or RW B Y.
These four ladies are separated right now, but they're bound bydestinyand they're not going to be separated forever, or even that long. We'll have two separate pairs of them by the end of volume four, and all four together again by the end of five.
Hell, we might even get more separations down the line where it's Ruby/Blake needing to do something while Weiss/Yang need to partner up for another thing.

And that's the real reason Ozpin keeps the maiden's a secret now. Not because people would try to kill them so they could take their power (Because how many power hungry young girls could their possibly be) but because people would treat them as freaks, which would cause the maiden's to resent and hate the people they're supposed to be willing to die for.
