Because WB higher ups were pissed off at DC and wanted shit shaken up, and so DC ended the "Legacy Era" of their comics.
But Wally had like 20 years of universe building that deepened everything from the Barry years with a level of semi-mystical logic to the powers and deeper characterization. And so they just grafted that onto Barry, while also basically reducing Barry to his Johns' boner inducing Dead Mom Man status.

At DC’s retailer roadshow at Orlando yesterday, the assembled crowd were told a story about the original plans for the 2011 Flashpoint event from DC Comics.
The event from 2011 saw the DC Universe reality change, Age Of Apocalypse style, and the DC books replaced by twisted parallel dimensional versions, before the New 52 relaunch that soft rebooted DC continuity.
Originally, Flashpoint was supposed to do what Convergence is doing now, becoming a holding place, a band aid, for books during the originally planned move of DC Comics from New York to Burbank, which was then delayed until 2015. At the end of Flashpoint, the books were originally going to continue as normal without the reboot, and Multiversity was intended to be born from Final Crisis.

Going in we knew Wally was fucked because Geoff wouldn't talk about him in interviews. Like, it was depressing. Fans would ask if Wally would have anything to do with this giant DC event and Johns was like "No, sorry guys, no Wally." over and over.
With Bart we knew he was getting his own thing on the side from solicits and there was talk about he had a huge part to play. Then it was just dying so Barry could make sure he never existed.
