I think his body responds to force. So if you just kind of press down on his arm the skin feels like skin. It's only when a large amount of force is applied that his body "hardens" and you get the indestructibility.

There's a material that acts like this, liquid but when a large amount of force is applied it feels solid. There's some name for it that I can't recall.

You can get something like it by mixing corn starch and water.

It could be that his body just has different upper limits than a normal human.

If it takes a certain amout of force to pierce the skin, and a different amount to press into it without piercing it, the force required to pierce his skin is different to ours, but you can still press into his skin without much effort.

It's like comparing two elastic bands. Each will stretch to a certain point before snapping, but that point is much higher for one.

On the other hand, his bones would be like a steel bar compared to our balsa wood sticks.

Here is a real definitive answer from various sources.
Superman's invulnerability is an energy shield that is only microns thick. Underneath the shield he can be hurt and is why he can bleed bruise and his costume can get torn. Because it is only microns thick he can still make physical contact with someone and seemingly they both feel flesh.
