I'm a filthy socialist, so my gut instinct is to say "toss money at social infrastructure".
My second instinct is to give police more benefits and get a larger workforce for them, and assign them to do community policing to get support from innocent bystanders. Target henchmen more than supervillains to slowly cut off support. If possible, try to subtly provoke infighting in existing groups. Encourage people from other cities who have no sort of revenge or schemes in mind to move in. Also, ask Bruce Wayne to give some cool computers to the police force to better track criminals.
This probably won't cure everything, but it might help reduce it enough for later heroes to finish off the job.
