Bonnie was never more popular than Kim, she simply had connections with the seniors in highschool and would thus be treated like one. Kim is shown to have more general popularity in their school, but never really acts on it.

It's not that she never becomes a bitch about it, it's that she never actively uses it AT ALL. Essentially all she's ever really done with her abilities, connections and popularity is improve the cheerleader team and keep Bonnie in check, but just barely.
What happens is this really weird dynamic where Kim, despite literally saving the world many times over, seems like an underdog compared to some rich girl whose only goal is to hook up with the hot older guys.

Kim is simply focused on other things, she only ever pines for Mankey, for some reason, and when she acts on that crush she's shown to be a bitch.
Kim doesn't seem to much care about guys unless she's got a major crush on them, otherwise they're just people to her. The only way she's ever an underdog to Bonnie is, again, because Bonnie has connections with the Seniors, while Kim, for all her popularity, does not.

Summertime Guys was played near the end of the episode The Golden Years (the one where they're in Florida with Kim's nana) and E is for Everybody was in the Past portion of A Sitch in Time when Young Kim is doing her cheerleading audition.
