It's a symbolic and submissive thing. It ties into body horror and the creepiness of dolls, which aren't quite human enough.

Fairy tales just work like that. They eat a grapeseed, stay there until dawn, knock over a candle, just any random little thing translates to losing their soul forever.
An old adage is that the eyes are the window to the soul. By plucking out the eyes, it gives her the ability to suck out their souls for sustenance. Sewing them back up essentially makes them dolls that she can possess as long as she's alive, since they are part of her in the spiritual food chain. Why dolls? It's her kick, but the idea goes back to her being a puppeteer, which is probably a cheeky nod to the claymation nature of the movie.
Coralines's mom was kind of a complete bitch throughout the movie. I can see how that might lead her into the arms of an otherdimensional spider woman.

It also ties into the fact that her role as an "ideal" mother for Coraline and the other world's weirdness is essentially fake in the same way that a dollhouse is. The replacement of her eyes with buttons would be symbolic of Coraline's total submission to her fantasy, but her keeping her own eyes is a symbol of her remaining attachment to the real world, and a rejection of the fantasy.

The book explains that aspect better. In the movie the Other Mother comes off more as someone who just wants to manipulate these kids so she can eat them. In the book, they make it clear that she actually does "care" about these kids, but they're just like pets or toys to her, and the moment she gets bored with them, she slowly eats their souls.
The button thing is to push the doll motif.
In the movie she is a beldam. A hag/witch.
