So far I really like it. It's written like the series, and Aku feels like Aku. I was never big on the idea of "Aku is Chemical X," but it works. The fight with Aku was great.
My biggest suggestion is don't make it grim dark or too dramatic. Keep it at about the movie's tone or lighter, otherwise it'll feel awkward and clunky. The girls realizing how fucked they were is about the right tone.

Blossom was always motivated by logic and not emotion so it always seems unrealistic to have her play the emotional role. I think Bubbles being the go-to empath and lover of all is sort of a misconception. She understands and feels what a monster or bad guy might feel, but she still holds naive, childish biases and can't always see past them. Bubbles is the "emotion" and "heart" but that also includes negative feelings, fear, and basic instinct.

I abuse Notepad on both my computer and my phone and jot down things whenever they come to me. I know what's in my head, and writing it down helps me get it out and remember it for later.

Bubbles was intentionally the naive one out of the sisters so there was more instances where would rush in to fight and respond in that manner with Buttercup, plus there’s her short fuse. There were plenty of times where she tamed monsters due to her curiosity and empathy.
Blossom would often defend monsters out of guilt, being the logical one she was the most conscious of her own actions. It was not out of any consideration towards them only her knowing she wants to take back control as the leader. She was the most cynical towards anything attacking Townsville and villains would not earn her trust unless they proved her wrong.
Examples that come to mind with how they can function against a threat was ‘three girls and a monster’ Bubbles is the only one that considers even talking to the monster.
