So I've been out of the comic book game for a couple of years and I heard that the Ultimate Universe recently ended, but that some people survived? How did the universe end and who ended up surviving?

The Beyonders were planning on destroying the Marvel Multiverse. Dr. Doom went "they can't destroy the multiverse if I DO IT FIRST!" which resulted in universes collapsing into each other. The last two to be destroyed were 616 and 1610, in Secret Wars #1. At the end of Secret Wars, Reed Richards, Franklin Richards, and Molecule Man became God (the father, the son, and the holy spirit) and have been remaking the multiverse since. They started with 616 since it's the only one they were intimately familiar enough with to perfectly remake and either haven't gotten around to remaking Ultimate yet, or don't care enough to.

Miles and his friends and family got merged into 616 by Molecule Man as a thank you for the cheeseburger Miles gave him during Secret Wars. Ultimate Thor threw his mjolnir so hard that it survived Secret Wars and landed in 616 Asgard, and will likely become 616 Thor Odinson's new hammer since Jane is currently using the old one. How The Maker survived is something we don't know yet, since it's notable that unlike Miles and his friends/family who have become part of 616 proper, The Maker still uses the ultimate lettering, meaning he's just straight up Ultimate Reed.

Ultimate Mjolnir was a tech-based hammer made to replicate classic Mjolnir's powers, which also existed but isn't the one that's in 616 now.
During Secret Wars, Doom was using Thors as his personal police force, and gave Ultimate Mjolnir a worthiness enchantment. As a result, it's likely powered by the Beyonders' powers rather than Odin's.

No. That was 616 Thor Odinson. Ultimate Thor died when Battleworld exploded. Giving Thor Odinson Ultimate Mjolnir is going to be their work around so they can have Thor Odinson and Jane Foster both have their own Mjolnir's.
Deadpool 2099 had a flashback/flashforward that showed 616 Thor Odinson using Ultimate Mjolnir, so that all but confirms it. Not to mention it's sitting in the ground right infront of his cage.

Molecule Man was the bomb created by The Beyonders for their plan to simultaneously destroy every universe at once. Doom was going around the multiverse killing Molecule Men, which was causing the premature deaths of universes, which started a domino effect of universes crashing against each other. I'll let Reed explain it better (pic related).

Doom pulled the ol' Beyonder power steal that he did back in the original Secret Wars again on the Beyonders to become God by housing the Beyonders' powers in Molecule Man and tapping into it. Reed tricked Doom into admitting that Reed would make a better God than him, so MM let Reed have the power of the beyonders instead of victor. Reed not being a very creative person is having Franklin imagine the universes as pocket universes then Reed is spinning them out into full-sized universes with Molecule Man splitting pieces of him off into each new universe to anchor them all together.

I admit Edge of Spider-Verse spoiled me, because we got a Kamen Rider, a Mech user, Anya used to have that cool carapace, one of the Spiders was literally a member of the Captian Britian Corp and logically should have their powers.
But in terms of powers, all the characters we've got are basically the same, and that annoys me JUST enough that I'd rather save me $3.

The Asgardians were pretty much the same in Ultimate but Thor lost his magic hammer at some point and became trapped on Earth and powerless. He hooked up with some European super-soldier program and they made a hammer for him that replicated the abilities of Mjolnir, it was basically the exact same hammer but human-made and could be used by anyone, worthy or not. Though this has largely been ignored since the storyarc ended and it went back to being magic. Or he found his old one behind the scenes or someshit.
