At best I could see an alt world where the zodiac actually came into play and granted each one of them a special ability to fight Bill. Bill instead of just bringing his "friends" over starts turning people into Heaven's Smile to spread weirdness worldwide and final boss fight is a giant ball of heaven's smile corpses fusing together and blowing a hole in space time throwing each person into a pocket dimension where they use their skills to close their dimension and meet back to fight Bill.
At worst we find out that its Gainax'd and Bill mind controlled Dipper to kill his family and Dipper committed suicide afterwards. However the zodiac comes into play and binds their souls together but with the catch that only 1-2 of the personalities can be physically manifested at a time. Bill then goes off the radar and turns people into Heaven's Smile for a weirdmaggedon plot. Dipper blocked this and became a drifter wandering the world until something brings him back to Gravity Falls and has him investigate the Heaven's Smile and unlock personalities based on delusions and flashbacks.
