It never did. The only reason it exists is because the movies have him as a SHIELD agent, and even that is because of the Ultimates.
Hawkeye is way too big a pain in the ass to fit in with a real organized body like SHIELD. Hell, even in the largely informal Avengers he struggled to listen to orders.
