Only one of them is called Professor Zoom. That's how you distinguish them. They only ever call them "Reverse Flash" after Zoom shows up in sentences like "This is Eobard Thawne. He's basically my reverse Flash" where the context is obvious and there's no confusion.

Think of "Reverse Flash" as a title. There have been two "Reverse Flashes", one was Eobard Thawne who called himself Professor Zoom. That was his supervillain name, and he was the first "Reverse Flash.
Then there was Hunter Zolomon, who became the second "Reverse Flash" and called himself "Zoom" because he considered himself to be filling the role of the original "Professor Zoom", but he wasn't an academic.
So they are both "Reverse Flash" but different guys.
Also, Hunter is usually distinguished by his red on black eyes in the comics, and for Thawne it's his shit-eating grin.
