I think Batman in BvS, prior to his teamup with Supes, would hover around team Tony. If for the sole purpose that he want to keep metas in check so they don't destroy the world. Still, I feel like Bats really doesn't care much for the whole registration stuff and would instead exclusively want to take a Superman level threat down.
Superman on the other hand wouldn't be any of the teams, and I'm almost certain of that. The reason he's staying out of international policy is so wars don't start over who should keep powers like him around. If there's a Civil War brewing Supes would run independent and attempt to contain both sides regardless of their ideologies. Both debates are really irrelevant to him- he's not policing the world of his own volition like Tony accuses Cap of or becoming a govt. pawn like what Cap thinks of Tony.
