Reed, Franklin, and Molecule Man are outside of the multiverse rebuilding everything the Beyonders destroyed with the Incursions. Which is also helping Molecule Man with the whole crazy thing.
The only universe that I know definitively is dead is Ultimate. Though some of the one-off alternate worlds might be pruned as well.
