I remember when the complete fucking debacle of the arc with Becky's dad was going on, you had droves of people on /co/ submitting criticisms on the message boards, and probably less than 1 in 100 were ever approved to be posted. Hell even people from the comic's facebook were complaining about it.

David Willis has stuck with the same cast of characters across four different comics. My theory is that each different character represents a different facet of David Willis' overall personality, similar to stories such as that in "Inside Out" where the five Emotions are literal personifications of their emotional concepts.
For example, I'd suggest that Daniel Walky is David Willis' idealization of himself, right down to the fact that the two share the same initials.
Another example: Dina is possibly a representation of Willis' latent Asperger's Syndrome, what with her obsession with dinosaurs and his obsession with Transformers.
I'd say that Mary is possibly representative of Willis' Christian upbringing, as you suggest. In Willis' simplification, there likely isn't much more to it than "I am Christian. If you are not Christian, then I do not like you." Or something along those lines.
