I wouldn't be surprised if it really were Manhunter or some other shapeshifter in disguise sent by Bats to try and steer Superman's decisions from a position of trust, because early on in this comic she was psyched about crippling a kid and later in the game she's in her formal stripperwear all over Superman's dictatordick.

Pretty sure the part about going to Atlantas was only mentioned in MM's ending. And not every character ending can be canon, seeing as how many of them contradict each other.
MM didn't play any part at all in the main storyline of the game. He was a DLC character. John Stewart was a DLC skin and he died good an proper in the comic.
I guess MM could MAYBE still be alive if he survived the burns, but there's certainly nothing in the game to suggest he did, save for his own ending in the game. For what it's worth, I'm pretty sure Batman mentioned him as being dead in the comic.

I don't know if background characters in stages can really be considered "canon" in a fighting game. I mean, surely MM floating in the background would interfere if he saw heroes and villians fighting in the Watchtower. Not to mention that the Joker and Harley fight can cause massive destruction to the area before either of the have taken the super-pill. I don't know if all the details of the stages are strictly canon, I mean it is a fighting game after all.
