I actually kind of like it when the other heroes find Spidey annoying or dislike him on some level. It's an interesting character dynamic you don't see with a lot of heroes.
Bwesides, let's face it: if a faceless guy was constantly crawling around like a creepy ass bug, cracking wise and roasting you every five seconds and dodging around like lightning so you couldn't ever hit him if he really got under your skin, you'd probably hate him a little too.

I feel part of it is that he actually has a better chance against teams than he would 1v1 against most members, partly because most team's tactics come down to 'you goes go melee, you guys shoot, you guys go around and finish with a sneak attack' when Spidey's (barring author fiat) immune to sneak attacks
and part of it is because his skillset is nigh perfect of getting enemies to hurt each other while trying to hit him.

That said, it's also worth mentioning how rarely do supers fight just for the sake of it. Normally there's some goal that they want to achieve, which the other person is preventing them from achieving. Spider-Man is someone more than willing to run away from a fight after incapacitating someone for just a few seconds if it means achieving his goal. He's also someone that will run away given the chance if the fight is turning bad and come up with a plan of counter-attack.
or to put it differently, spidey going lethal strength would still have a lot of foes he'd need preptime to beat 1 v1
