Millar's Ultimates is basically a satire of the Avengers, so he was taking a fan joke about Wanda and Pietro (they're uncomfortably close) and incorporating it into the subtext of the story.
In a weird way Ultimates is to the Avengers what Harvey Birdman: Attorney at Law was to Hanna-Barbera characters.
Loeb decided that the Ultimate universe needed to be less satirical and more EDGY EXTREME, so he made the subtext text.
Also he killed Wanda off because this was the '00s and you weren't allowed to have Wanda in any books anywhere ever.
