The writer never intended to make her becoming one of the main group or more than just a side character.

For some reason all I can think of now is how good a job Adventure Time did handling that group of weird vampires from that event a couple months ago, and that's a show which has been sporadic at best in terms of quality for a long time now.
Alternate universe where a third season was allowed to happen instead of cramming too many plot points into the second season (and dropping a bunch of others), and Weirdmageddon had a more fleshed-out lead-in, possibly even taking place over a large chunk of the season instead of the last few episodes, with different members of Bill's crew getting some spotlight time.

Agreed. Dipper when he's around Pacifica is better than when he's around say Mabel or Wendy. He becomes dependent and submissive around Mabel. Bubbly and nervous when around Wendy. But he was more confident and true to his personality around her because he had nothing to lose or prove. She's someone he can be himself around.
Same goes for Pacifica. She had nothing to lose or to prove when around Dipper and so she was able to show more of her character past the rich girl exterior. He's also the only one that's seen that side of her. So he is a confidante for her with whom she could also be herself around.
