I think it's much less You're Next, and instead just the home invasion genre as a whole.
The Simpsons is one of America's instantly recognisable families, so seeing them in a home invasion movie has it's own sort of dark humor to it. The bit at the end with Chief Wiggum works because not only is shooting the wrong person common in these types of movies, but we've seen him as an incompetent cop for decades. It's exactly the type of fuck up we expect him to make, after all he shot the captain of the basketball team because "he was turning into a monster".

Laika's stuff is like the most non-freakish stop motion ever made. Everything is animated so smoothly and with so much personality/detail that it loses pretty much all of the weird uncanny amateur look that makes claymation creepy. Plus, most of their models don't look like they're (and aren't) made of clay. Example: the way the light shines through the skin of Norman's ears in Paranorman. It just doesn't even register as freaky looking to me, it's beautiful instead.

The only reason you would make something like this using Simpsons characters in the style of a couch gag would be to juxtapose it against the brutal violence. Putting something dark (brutal murder) on something normally humorous (a funny cartoon) is in itself an often used type of humor. Think any overly violent Family Guy sequence, or Happy Tree Friends, or Metalocalypse, or any of a million youtube animations - the humor comes from how the violence contrasting with the characters/setting/atmosphere.
Wiggum showing up out of nowhere at the end and shoots Lisa for no reason and then cutting to the TV/fanfare is a very clear punchline on the whole thing, and to think that wasn't meant to be illicit humor you'd have to be fucking retard.
